Zombies can definitely see you through upstairs windows. While they may not see quite as well as you, don't turn on the lights at night, close the curtains, keep your clothes clean, and stay quiet if any are close by. Cars eventually, but they only work when you are close. When you not there, they dont stop zombies as they dont count as walls.

The answer is to enable admin and player safehouses in the server settings, then just right click after relaunching the server and claim the house as a safehouse, and you'll be able to board up the windows just fine.
